The dimension and complexity of raw gene expression data obtained by oligonucleotide chips, spotted arrays, or whatever technology is used, creates challenging data analysis and data management problems. Due to the biological complexity of gene expression, the considerations of study design, experimental design, replication, normalization and multiple testing are of critical importance if statistically and biologically valid conclusions are to be drawn from the data.
I primarily work with researchers in our group to design, execute and analyze microarray experiments. I use several scientific software tools & techniques for statistical analysis of microarray data, including, but not limited to Matlab, GenoMatix, RMA, SAM, ANOVA and BioConductor. I also develop software tools for specific computational requirements using BioPerl and Java. I also use freely available pathway enrichment analysis software tools such as GSEA, OntoExpress and EASE.
In addition, I work closely with experimental researchers to provide solutions for bioinformatic problems related to sequence analysis(Clustal, Blast, SW, Primer3), retrieval and organization of gene and pathway-centric information from genomic databases(GenBank, RefSeq, ENSEMBL) and analysis of ChIP-on-chip data.
